自系統運行之日起，出口企業需上網申領新版核銷單（即加貼或加印了"條型碼"并蓋有"聯網試點專用章"的紙質核銷單）。空白新版核銷單無需填寫有效期，視同長期有效。全國海關將對新版紙質核銷單進行電子底帳數據聯網核查。
企業在到外匯局領取新版紙質核銷單之前，需上網向外匯局申請所需領用核銷單份數。企業在網上申請后，不需等待外匯局的網上審批，既可憑本企業操作員IC卡到外匯局領取新版紙質核銷單。外匯局根據企業網上申請的新版核銷單份數以及本地出口收匯核銷系統確認的企業可領單數量，向企業發放紙質新版核銷單，同時將所發新版核銷單電子底帳數據聯網存放到公共數據中心。
企業領單時可以不用當場在新版紙質核銷單上填寫單位名稱或加蓋單位名稱章。新版紙質核銷單正式使用前需填寫單位名稱或加蓋單位名稱章并加蓋單位公章。
